Got a line on a Minn Kota Genesis trolling motor for $600 - seems like a good deal, but the only issue is a shaft length of 52" instead of the shorter shaft I have now... Anyone using a longer shaft - any concerns that I should know about? I assume mount configurations are the same for both...

I prefer longer shaft motors because of the swells up here. You can keep the motor in the water more on rough days rather than blowout. Again, I recommend people steer clear of Genesis motors, there are too many things that can go wrong. Why would a $1200 motor be sold for $600??? Anyhow, the holes line up with the Maxxum holes and at least 2 if not 4 of the MG models. You can always raise the TM in shallower water, but the head gets in the way a little when you do. It's a trade off. Do you fish big open water more with the chance of waves, or shallow protected bays more. That's the only way to really evaluate it.
