Changing out a rotten transom depends on how accessable the transom is.

I changed out the transom board on our Tracker Sportsman 16 jon boat, and it was a very simple job. I'm not even mechanically inclined, but got the job done to everyone's satisfaction.

The hardest part was making a replacement board and sealing it against moisture and water. Be sure to keep the original transom wood as intact as possible, because you'll need it to make a pattern for the replacement. For you, if you have to remove decking to access the transom, you'll be in for a bit more work.

I used 3/4" marine-grade plywood and placed two sheets back to back to make it the appropriate thickness of 1 1/2 inches for our boat (yours may require a different thickness). After a couple of test fittings, it went in slick as snot on a hot July sidewalk.

We did have to drill out a few rivets and replace them with stainless nuts, screws and bolts. The rivets held an aluminum support bracket in place. Once that bracket was out, and the through-bolts were removed, the old transom just fell into the bottom of the boat.
